Sounds like an eqhost.txt issue. This file is located in the root directory of everquest, and points to a login server. I believe that you should be able to skip the eqemu launcher so long as you change your eqhost.txt file to meet your needs. I'll admit, though, that reading your post I'm still confused about what you did and what you are doing now. I'll recap what I've gathered:

Having never used the EqEmu Launcher myself, I can only hazard a guess at what's going on. I assume that since you have to tell it what server to connect to, the port it is trying to use is incompatible with your client. 5998 is Titanium and 5999 is SoD+ (someone please correct me if I'm wrong).
What I'd urge you to do is this:
Make a shortcut to eqgame.exe, change the properties on that shortcut so that the target line reads like this... C:\everquest\eqgame.exe patchme ...appending 'patchme' with a space after whatever your eqgame.exe path is.
Then go into your everquest folder and edit eqhost.txt. It should look like this:
[LoginServer]
Host=login.thehiddenforest.org:5999
*Host=eqemulator.net:5999
but with only one Host line. I put in both the eqemulator login server and the private THF one, using only one by putting a * in front of the one I don't want.
The eqhost.txt file is read by the client
only when the client is first started. If you've edited the file while you have the game running, then you'll have to exit out of it and then restart it for the changes to take effect. My guess is that your characters are tied to eqemulator.org's login servers, so I'd check there first. Make sure you have the correct port :5998 or :5999 down in the eqhost.txt file.
