Never really knew if there was a answer to this and sometimes too lazy to experiment to find one so here goes.
When putting a augment into a item that can go into variable slots and assuming your item you are putting it into has variable augment slots can you direct the augment to go into a specific slot or does it go into the first available?

guessing you mean an item like this:


Item has these slots:
slot 8
slot 16
slot 18


Then the augment is useable in:
slot 8
slot 16


You can't direct which slot it will take. It assumes the first open slot that matches what the augment can fit. So in this case it would be the slot 8. If the slot 8 was already taken, then it would go into the slot 16. If both were filled then it would not allow you to augment it.

As Vaion said, the augs go in sequentially on the first slot they can get into.
