*edit* Okay in light of the 2 new posts that were made while I was writing this, it sounds like the eqemulator launcher could very well be the root of your problems. Still, it's odd that the THF files aren't loading up when you launch the client, so feel free to look over my outdated post below. I don't feel like redoing it =P
Step 1: eqgame.exe shortcut
If you wrote exactly what your shortcut says for the target executable, then it's broken by only a tiny amount. There should be a space between the path and 'patchme'. See the picture for an example.
Step 2: Maps and Server-specific files
If your maps and spell file are not loading correctly for one login server, then they won't load correctly for any login server, as I understand it.
Every THF file, save for maps, goes in to the root of the everquest directory. Every THF file should be overwriting an existing file too. If it's not, then something is wrong. Allow the new to overwrite the old, and merge folders if/when it prompts you to do so. From your question I see you know where you're doing, but there's got to be some small mishap along the way that made this stuff broken for you.
